C6 - BOM calls for 50v but it looks like another 16v part like C5, C7, and C8

You are right, C6 should be 16V like C5, C7, C8.
Already corrected on the parts list. Also updated the reference of some IC's for a better identification.

I wasn't able to see your Digikey cart, so can't comment on that.

R14 - I don't see this one installed
RV2- I don't see this one installed

R14 should only be installed when using the WeatherDuino solar cell as Solar Radiation sensor. For the Apogee SP-110 it should not be installed.
RV2 - On the picture it isn't installed but needed if using the UV sensor.

Also I'm unclear what this is, don't see anything related to it on the BOM:

That is an OOK transmitter module. The transmitter can use an OOK radio module or an LoRa radio module (not both simultaneously).
Some additional info on this:
If you intend use the LoRa module, then there is no need to install C4, C5 and VR2 (9V positive voltage regulator 78L09F).
