After almost 2 years I updated all the software of my WeatherDuino system...

But now I notice that the middle 'dot' remains red although Wunderground did receive data correctly.
I think the problem is with the unexpected response?

Maybe there is just a very simple solution for this?

I think this could happen, whenever the WU server take more than 2s to reply. When this happen, the Pro2 PLUS goes on, without waiting for the answer and the upload is signalized as failed, but, as you said, the data upload was done.
We can increase the waiting for answer timeout,  but that will have impact on the capability of receiving data (while it is waiting, there is no reception of RF data).

Is good to know that your system is being work for two years.
