I have tested and erased the Eeprom, checked the Flash-IC and finally i did some research on the rpi with DMESG, i got this one:

Maybe this one is an issue, but uploading sketches runs normal. I did even change the RPI3B to another one, same logs and probs with Communication. So the RPI as faulty can be ruled out. Any hints and help is very appreciated. Greez :-)
